Yes, you will be able to prevent notifications from being sent to particular email addresses in the application using the Junk Filter. You can setup the junk notification filter by going to Setup-->Automation-->Notification Rules, under Junk notification filter click on Edit criteria. Specify the criteria as Sender and the email address. This will prevent emails from being sent to the particular email email address.
